Still working to get his wish complete, Watanuki finds himself into more mess than he can handle when certain facts about his everyday life gets revealed and when he needs to learn the lesson of Yuuko the hard way.

四月一日君寻（福山润 配音），有着异于常人的体质，他可以看到并且吸引各种鬼怪。他的好友百目鬼（中井和哉 配音）也是特殊能力者，有驱除妖魔的能力。在命运的牵引下，四月一日在壹原侑子（大原沙耶香 配音）的店里打工。这是一家可以帮人实现任何愿望的店，但是委托人必须付出对等代价。
因为遥先生的委托，四月一日和百目鬼一起寻找五件东西。第一件物品是一本古书，根据它的指引，二人一步步地找到了剩下的物件——镜、键、匣。原来，前面四件东西都是为了寻找第五件而设定好的路径，而最后一件东西，是一个梦。四月一日在梦中遇到了遥先生，还遇见了一名少女，小樱。四月一日和小樱有着怎样的羁绊，随后出现的两个小狼和他又是什么关系呢？

岩仓玲音的同学四方田千砂自杀了。没有任何前兆的自杀事件让同学们不知所措，一周后，玲音收到了千砂的短信。明明已死的千砂居然以手机短信和玲音开始了交流。回到家，玲音用爸爸给她的电脑开始与千砂联系。当谈及为何自杀时，千砂回答说“因为我已经不需要身体了，没有身体，我可以在wired网络之间继续活着。”不解的玲音继续调查千砂的事件，发现wired网络之中隐藏的巨大秘密，玲音自己的身世也出现了谜团。玲音面对网络世界中的真相，耳边不断响起千砂的话“我生存在wired中，因为神在那里。”

It is 2046 when a mysterious alien force begins their annihilation of the human race. Leaving behind the one person she loves, Mikako joins the interstellar battle as a pilot. Kimihiro Watanuki can see spirits and other assorted supernatural creatures, which is quite a bothersome ability he strongly dislikes. On the way home one day, while plagued by some spirits, he is inexplicably compelled to enter a strange house. There, he encounters Yuuko, a mysterious woman who claims to be able to rid him of the ability to see and attract the troublesome creatures—for a price. She demands that he work at her "store" that grants wishes to people, and thus begins Watanuki's adventures through weird and wonderful events.
