学校帰りに偶然巨大ロボット・ガンバルガーを見つけた虎太郎と友達の風祭鷹介、流崎力哉の三人はエルドランの願いにより、ガンバースーツで超能力を身に着けたスーパーヒーロー・「ミラクル忍者・ガンバーチーム」となり、否応なしにヤミノリウスが大魔界から召喚する魔界の生物・魔界獣と戦うことになるが、ヤミノリウスに「誰かに正体がバレると犬になる呪い」をかけられてしまった。
かくして虎太郎たちは、呪いで犬になってしまった藤兵衛（ゴン）を協力者に、小学生と秘密のヒーローの二重生活を送る羽目になったのである。
近所のブタネコに奪われていた霧隠家のご先祖様が大魔界の秘密を記したという巻物には、ゴクアークの兄弟である二大魔王の封印を解く方法が書き残してあった。そしてブタネコとヤミノリウスも交えた巻物争奪戦の末、ついに三大魔王であるゴクアーク、レツアーク、サイアークが蘇ってしまい…？
