A secret military project endangers Neo-Tokyo when it turns a biker gang member into a rampaging psychic psychopath that only two teenagers and a group of psychics can stop.

Two sisters move to the country with their father in order to be closer to their hospitalized mother, and discover the surrounding trees are inhabited by Totoros, magical spirits of the forest. When the youngest runs away from home, the older sister seeks help from the spirits to find her.

在与戈鲁戈姆战斗后半年，本应取回的和平突然被怪魔界克萊西斯帝国打破。克萊西斯帝国的杰克将军想拉拢南光太郎作为部下，但光太郎不答应，于是杰克将军便将其变身机能破坏。
变身机能破坏的情况下，光太郎被扔往宇宙。在即将变为宇宙尘埃的时候，光太郎被神秘的太阳光线照射，其体内的帝王石亦产生了变化，光太郎也因此变成了新生的光之王子·“太阳之子”假面骑士BLACK RX，并展开了与克萊西斯帝国的战斗。
