故事的关键，是集合了炼金术的最高技术被制造了的「人工生命体(怪物)克米」。克米是模仿蝗虫、SL(蒸汽火车)等世上存在的万物而制造的生命体。数量为101只，保管在名为骑士炼金卡牌（Ride Chemy Card）的卡片中。然而，严密保管着的克米突然跳出卡片，被解封。

主人公是偶然卷入该事件的高中生·一之濑宝太郎。宝太郎被托付变身腰带，被赋予回收逃出的克米的使命。

宝太郎通过将2张骑士卡装进Gotchard驱动器，与克米融合变身成假面骑士Gotchard。克米只要与善良的心相呼应，就会成为人类的伙伴，是令人鼓舞的存在。另一方面，克米与人类的恶意结合的话，也有产生怪人·玛尔加姆的危险，具有善与恶表里一体的性质。
